Bob, as far as waterpumps go I guess the best ones are the ones that don't leak (lol). I think there was an update on them but I'd have to look to be sure. I have one here that has an oil pump delete cover that replaces the pump. Bolts right on in place of the pump and seals up the tach drive. i noticed today it gets louder as i turn. could it be loose cog wheels. and i know the belt is bad but what could make it knock. You keep driving it and eventually the noise will cease. Then you can drag it back home and it's location will be evident. The cost/time to repair will be much higher too...

Those plungers could be your problem. The original didn't have the pin like the ones you are using. I listened to the vid and it sounds fat and blubbery down low just like a choke not sealing right. All the round slide 38 Mics Yamaha used on the 540 and even the Exciter 570 used an 8U9 choke plunger...

That one in the pics was an 85 (80N). It was also a low miles engine that I ran before teardown. I went through it with new rings, gaskets and seals. Went through the carbs and timed it. Sold as pictured with carbs, cables, CDI and coil, mounts ect. Might have sent him the fuel pumps and wiring harn...

They used the stock Yamaha flanges with Aaens. opsled PS, Killer, I have all the parts to work you up an 87 engine if you want. Wouldn't be cheap but would be nice. What sled? May not have enough output on the lighting coil to run both at low rpm. Added handle bar warmers to early 540's caused some issues like that.
